I called this a FZ-07SS since it will be a supersport build. The difference between the R and SS is the front-end from an R6 and, as @pgeldz pointed out, the rear linkage. Since I'm running in the supersport class, I can't make changes to the frame, swingarm, or front-end. Basically, the major components of the bike have to remain stock.

The mt-07 will beat an r6 in a 1/4 because it makes it power quicker than the r6 due to the powerband characteristicsin my view I would just trade the mt07 in for and mt09 if I was to bore/stroke kit, New ECU, etc.. Don't want to burst your bubble, but not really. Ultimately, power is power and more is better.
The 07, 09 and 10 aren't the normal progression of bikes. I mean, it's always been going from a CBR 600 to a CBR 1000, you're basically just bumping up in power. But the deal with the FZ/MT bikes is different. Yes, you go up in power between models, but they're totally different bikes with totally different personalities.
